I'm a little unsure about why you are seeing that problem.
The following procedure seemed to work for me on Squeeze.
# apt-get build-dep perdition
# aptitude install autoconf automake libtool mercurial
$ hg clone
http://hg.vergenet.net/perdition/perdition/
$ cd perdition
$ ./autogen.sh
$ make
[ snip ]
